The method of smoking is different

They’re both effective methods for the intake of the substance; the main difference lies in the method of smoking. It varies based on the method of intake and the kind of ‘hit’ delivered.

Joints are the traditional and often quickest way to enjoy weed. Just tear a small piece of smoking paper, place a bit of weed, roll up, seal, light up, and inhale. You can do this alone or with friends.

The glass bong, however, is based around the concept of a bowl: a piece that holds your herbage. Typically, bongs are also used with water in them to purify the smoke that passes through. One big difference you may note is that due to how much space there is within the bong, it is possible to build up an extremely large amount of smoke. Some view this as wasteful, others view this as fun. I view this as a necessary way of life.

Smoking bongs is healthier

The water in a bong will filter out particulate matter and likely carcinogens. Studies have mostly been done on tobacco smoked through a water pipe (which is essentially a bong), but that research has shown that water filtration reduces both the amount of particulate matter and the number and quantity of toxic substances in the smoke that passes through it.
